FCS Express Knowledge Base

How can I load MACSQuantify files that were exported from MACSQuantify software version 3 (e.g. 3.0.1, 3.0.2)?

MQD files exported from version 3 of MACSQuantify software are compatible with FCS Express.  Our team has collaborated with Miltenyi to create Instrument Specific Settings that optimize the plot axis scales in FCS Express. When these Instrument Specific Settings are applied, and MACSQuant data are loaded, the plots are expected to closely resemble the plots in the MACSQuant software. Utilizing the Instrument Specific Settings below will ensure data visualizations between MACSQuantify and FCS Express are equivalent.

You may load an MQD file or a FCS 3.1 file into FCS Express. If exporting an FCS file from MACS Quantify software, please ensure that your MACSQuantify Options are set to use FCS 3.1 as the Export type. These options in MACSQuantify version 3 can be accessed via the Edit tab>Software>Export>FCS.

Please note: "FCS 3.1 compatible" and "Custom" options in MACSQuantify version 3 should not be used as these options are intended for special use cases and may result in inaccurate results or visualizations in some third party software tools, including FCS Express).

How to set the optimized Instrument Specific Settings for MACSQuant data

If you are using FCS Express version 7.28.0013 or later, and are comfortable resetting all of your Instrument Specific Settings to the defaults:

If you are using a version of FCS Express earlier than 7.28.0013, or if you do not wish to reset all instrument specific settings to defaults:
